I was just wondering whether it affects the performance of the rubber if I had removed the factory tuned layer on the neo?

If you're talking about the commercial version that's $25, I don't think it affects it very much.

Yes it will effect it, the rubber will be harder and slower
The tuner layer makes the feel slightly softer and more springing - thus also results in a faster speed
A good example is to use a fresh booster one, vs an aged 3 months one where the booster has died out
